Magento Cart Problems

I have a magento shopping site almost ready to go but we have encountered a problem. Not sure how to resolve, it is claiming it can’t get to a js file but the file is there. Also noticed “Compare products” in the right column started showing up again when it shouldn’t show up anywhere in the site. Obviously something has been overwritten but we are at a loss. We haven’t deleted anything so not sure what happened. Any help appreciated.
